Yes, the OGDS capture card can capture GBA just fine. It's been a bit since I've used my DS capture but I believe there's even a GBA setting in the software so you only have one screen showing. Get a ground loop isolator for your 3.5mm. That's the easiest thing to do, since it basically eliminates electrical whine within the audio.
