Nothing has to be done to the SD card. Honestly, you could just take it out before sending the console. Nothing in the software on the 3DS is changed at all by the mod.

These things can be finicky. Have you tried changing USB ports? Restarting the software while the capture card is plugged in? USB 2.0, believe it or not, may be the most compatible.
