I dont hear anything wrong with the audio?
What you should do is use shorter USB cables and lower the sound volume to about 20% in the 3DS capture sound settings.

Otherwise the sound is really loud and you are bound to hear some "hissing" in the background.

I don't know about the physical placement. How it's wired in is basically the brute force approach - soldering wires directly to the screen connectors. Make sure to use your back USB port.
Meaning the USB ports from your motherboard directly.

I have had issues with longer cables when using front USB.
