This is pretty awesome. I found a pair of Red/Cyan 3D glasses, and I made a test recording which I edited to be stereoscopic for those glasses, and besides the fact that my eyes are STILL seeing different colors, it worked pretty well.

If you capture the bottom screen, you shouldn't have a problem. The top screen should be fine, unless you're playing an original DS game, in which case you'll need to crop it. The dimensions match those of the two screens.
