You can't do that from within the 3dscapture software, but you can screencap the separate windows using a program like obs and move them around however you want (that's how streamers do it, at least).

Soon (TM). The capture cards will work with all models of 3ds (not sure about 2d) when they're available.

That has nothing to do with any external hardware. It'll be possible on a game-by-game basis and you'll have to do something like turn off the music in a settings section of the menu.

I can tell you they'll be here by the end of the year with the same amount of confidence I can say that the regular XL boards will be here ...

It isn't and never will be possible to increase the resolution itself, but you can scale up the window to make it bigger.
