It sounds like your computer doesn't recognize that it's plugged in at all. That would be a hardware problem.
Could be a damaged connector. Or the board is fried. Or you're using the wrong kind of cable (only for charging).

Does your computer recognize that it's plugged in? Does it show up in Device manager?
Does the software show that it's connected?

You might need to install the driver first.

Open the debug console (push F12) and reconnect the 3DS, see what it prints out.
