You need a ground loop isolator to go between your 3DS audio cable and your PC. Pretty cheap on Amazon.

But you shouldn't even need that anymore since loopy's board allows for audio via USB... and I've never had a problem recording with it

Could be a recent Windows update F'd something up. I keep my Windows 7 laptop for this reason.

Either way, loopy should have you covered...
