Will formatting system memory mess up capture software?

I have a New3DSXL that contains a Katsukity capture card. I'm getting ready to sell it, but I want to make sure it's safe to factory reset my 3DS so I can remove the NNID and eShop account before selling. I know this is a very amateur question, but I know next-to-nothing about software and want to make sure the Katsukity card will still be usable after formatting system memory.

The capture board is a hardware mod, so formatting will have no effect, and nothing special will need to be done.
