I recently found my 3DS with capture on it and decided to hook it back up with my new PC (been a few years), It was working fine, both video and audio, until I plugged in my USB Microphone (Blue Snowball) which seemed to stop the audio and the video. Once my Mic is unplugged, and I re-plug in the 3DS the capture comes back normal.

Heres a question, Why dont you hook up your mic and leave it connected so that way you dont run into this issue?
I think the issue is your mic is either drawing too much power, or theres something wrong with your usb ports where you have too many things connected to the single controller?
Are you using a laptop or a desktop?
If its the desktop are you connecting the 3ds to the back or front?
How may usb devices do you have connected at once?
Are you connected to a hub? a Powered hub?
