Capturing 3D Videos

Now that I have a capture card on my 3DS, I'm wondering if I can record 3D game footage with the console's 3D slider on, with one image per eye. I'm still pretty new to this, so I'm trying to figure out the software.

As stated on the main website, the software does not yet accommodate for 3D capture, but it is planned.
