Those Settings for codec in the capture software are for the built in recording option of the software.

If you use OBS to screen record, you can ignore those settings.

This is kind of a silly question, but I hadn't really considered... are all the video settings in the DS Capture Software related to the onboard recording feature? I kind of thought they affected the display I was seeing, but when I switched to Lagarith Lossless I didn't really notice much of a diff...

Well, for starters, the bottom image is an emulator. And you should really be recording at native resolution or a linear integer scale of it with Nearest Neighbour scaling, and then use something other than Bilinear to scale up/down your image to your desired quality.
