Btw, you should not use fraps to capture.
Download Lagarith codec, and then upscale the video in Sony Vegas by choosing 1920x1080 in properties, and produce the video in 720p or something.
It worked great for me, we tried to record but our voices got messed up (that's what happens when you use 2 regular headphones + a USB headphone) so we will have to do it over again </3

Oh, I suppose piracy is an option, but if I were I pirate, I would probably use an emulator instead of getting my 3DS modded.
Anyway, thanks for your advice. I've been using the built in capture function of loopy's software, and using AmaRec Audio capture to mix my external headset mic an 3ds audio into one device for recording, then editing in Sony Movie Studio Platinum. Seems to work pretty well.

Essentially, I record both screens at 30 FPS using Lagarith, upscale the video x4 in VirtualDub, then encode with x264 (default settings work fine).
This is the result. If you view the video using the large player with "original" quality, it's near-lossless (there's some slight color loss).

Since the topscreen of the 3DS has 2 × 400 × 240 px and the bottomscreen has 320 × 240 px (Source: Wikipedia), the maximum resolution you need is 720x480 (480p.). That's not even HD. The reason I upscale it is twofold:
1) Upscaling before encoding reduces the amount and noticeability of artifacts while rendering the video.
2) Upscaling to a width or height greater than 1920 or 1080 (respectively) allows the selection of "original" resolution in the player, which gives you a higher bitrate (3.5-5 Mbit/s compared to 0.8-1 Mbit/s for 480p). Youtube is notorious for overcompressing videos, and that makes a huge difference.
The large player is 854x480, which leaves just enough room to stream the video at exactly 400x480. That plus the reasons above is why encoding that way is the superior option. You just won't get that quality uploading a 400x480 video.
