Recordings Showing Up Zoomed

When I record playing Pokemon Alpha Sapphire on my 3DSXL via Dxtory everything will record fine but, once I go to view the recording both screens appear zoomed. I've played around with the setting but nothing seems to work. I think trying to record the viewer in full screen mode has something to do with it but I'm not sure how I would record it not in full screen without showing my desktop.
