DS constantly emits noise when it's charging which shows up on recordings, it's pretty bad.

I mean, since you have a clean sample of the noise, you could use it as a noise sample and remove just that part in Adobe Audition.

You should be using an auxiliary cable with an audio filter on it.

I'm trying to stream via OBS so I can't simply edit it out, the sound is definitely traveling through the AUX Jack but it's being emitted only when the Micro USB is plugged in and it's charging.

The guy meant, and linked to, an actual physical filter (aka ground loop isolator) which would go in your equipment chain.
Loopy used to include one for his 3DS capture card until he got the audio working through USB, but the DS Phat capture card never had that.
