Used to use Vegas myself and would have nothing but problems with the footage recorded straight from the program. It would mess with the framerate when rendering for the original 3DS capture cards.
Well luckily I've got another trick up my sleeve that should work. Since I've got a dedicated capture PC, I'll just record my main rig through it via my AVerMedia card. I don't know why the problem exists in the first place, but I refuse to use Premiere, Final Cut or otherwise, Vegas just works best for me.

I'm having some issues with the capture card where the signal seems to intermittently blip out.

First video I left the 3DS Capture (5.1) app recording and it degraded pretty rapidly around the 50 second mark:

I've tried the following:
  • Changing USB cables
  • Changing USB ports (from 3.0 to 2.0)
  • Connecting directly to the PC versus using a USB hub
  • All the different video codecs available in the 3DS Capture 5.1 app
  • An older version of the 3DS Capture app
  • Setting the 3DS Capture app for high priority in Windows Task Manager
  • Uninstalling/reinstalling the driver
  • Removing the cartridge
  • Plugging in and unplugging the N3DSXL power cable
Not sure what else to try for troubleshooting.

Not sure what else to try for troubleshooting.
I can't say for certain if this was the fix, but I had a similar issue when I was testing mine. It would go black screen erratically. Kind of like an inverse of what you were experiencing. I tried everything under the sun until I decided to just start back from scratch. I deleted/uninstalled the new program completely along with the driver and redownloaded the newest version of software+driver+the other stuff. Then it just worked. Try that and see if that does it for you too. Good luck friend.

This looks more like a hardware issue to me, like a poor cable connection.
(Not USB, I mean something internal)

That's what I'm thinking as well. I just saw there is a newer version of the 3DS Capture application for AutoHotKey. I'll try that today, but if it's still having the issue, would I be able to send it back in for you to take a look at it and repair? I can provide my original order number for the install service, etc.

You can send it back, I'll take a look at it. I don't expect the new software will change anything, it's mainly cosmetic stuff being worked on.

Just so it's on record somewhere (I'm gonna try and upload a video somehow to show) I was having a similar issue and I decided to try and recreate the bug and it looks like, at least for my findings, that it was a cable issue. The USB-A to USB-C cable was the one that gave me the issue. I believe this might have been the cable that was sent with the test batch. It is the non-threaded all black cable with chunky square on the USB-C end (in case you have a surplus of these at your shop for orders). After that I plugged in the USB-C to USB-C threaded cable that was included in the finalized product and that worked as intended. Unplugged it and plugged the A-C cable again and the bug happened immediately.
