Hi, I've tried out your capture software before but this time the DS mode just looks funky like OP's screenshot. Both of the screenshots are in DS mode stretched and DS mode original resolution.

What do you see when you open the 3DS CC in Device Manager?
What name does it have? N3DSXL or N3DSXL.2?

To give an update on this, I ordered a new 3DS Capture board to test if the 3DS Capture board was the issue, and I was correct. The new board doesn't have the DS issue at all, which stinks but I am not surprised as there were some revisions to the boards done after I got mine; the capture board itself says N3DSXL, and the newer board says N3DSXL.2.

Board revision should make no difference, they use the same firmware.
It's possible they are using different drivers, that might be what's going on. You can check that in Device Manager.

I have no clue where to check exactly but I hope any of this helps.
