You can use 3rd party program such as
cc3dsfs instead.
Adding a gap is not supported(I guess), but it has more features than Loopy's Original Software, like changing screen position or rotation.
Side-by-Side also possible in cc3dsfs! (Video Settings->Screens Relative Positions)

I personally wanted to add a gap setting myself, but was unsure about how many pixels to make it.
The solution proposed in this thread is really good! I had no idea it wasn't a standard gap across different games.
(Though it would be possible to have a list of user submitted presets for certain games)
You could then make game-dependent profiles with the gap height and width (if the DS is rotated) you set.
I'll add a setting for it by Sunday.
Sweet, I'll check it out. I didn't know this existed. Cheers.
I just added the ability to create a separator (the gap between screens).
You can play with it under Video Settings -> Separator Settings
It's currently available only on the nightly. A full release with it inside will come at a later date.

Let me know what you think about it!
The screen gap is also available in side-to-side mode. It's for games like Rythm Paradise or M&L (BiS and DT, from what I remember), which make use of that mode with the DS rotated.
In general, you can make different profiles for the various games. So for those games where it makes sense to have the gap, you can have it there. Otherwise, you don't.
